I have a 2007 is250 with factory nav, but not the ML system and am going to replace the factory speakers with the following;
Hertz 163.3 in the doors
JL 12w3 sub
JL RD900/5 amp
JL Fix 86 Line Output Coverter
A few questions, I've seen a few factory amp diagrams, but they show front door woofer and mid wires, no tweeter wires, are any of the speaker outputs coming from the factory amp full range signals to run into the line output converter?

The tweeters don't run active, they run off the signal going to the mids but are passively crossed over.

None of the signals are full range you will need to use a processor to sum the signals from mid and mid bass together.

Thanks for the reply. Looks like the JL Fix86 will take both the woofer and midrange inputs, sum them, and send out a preamp full range signal so it should be good.
