It could be the assembly inside or it could just be the glass. My car's moon roof had some kind of rattle and the dealer fixed it under warranty. But last year my car started to rattle again -- only when it's cold outside. I found that the glass is loose, but only on the passenger side. You can tried pushing the glass up from the inside to see if it moves and makes a noise -- it will sound like a rattle when the car is moving because it vibrates up and down. You can see me do it in this video below, which I tried to push up on the passenger side and then push up on the driver side.

I have the sunroof rattle if it's big bumps. When my sunroof cover or whatever, that cloth thing is FULLY closed, that thing also makes noise..but if I move it back so say it's closed like 95% of the way...it stops rattling

For me the past year there is a metal clunking noise when going over uneven surfaces. The dealer thinks its in the roof and it would cost $1100 for them just to take apart the headliner. Not sure what to do here. I'm still under extended warranty but the dealer doesn't know what the problem is.

My 2008 is350 with 63K miles also has a popping/ groaning type noise when i slowly go into a driveway or incline. at first i thought it was because i lowered my car, maybe the spring wasn't sitting right, but then my friends Toyota camry did the same thing and he got his fix under warranty. they added shims..apparently its something that Toyota knows about and have a bulletin on. wonder if lexus does too

I've had sunroof rattle ever since I bought the car, it would get worse during cold weather, the car was never comfortable to drive either.
Just recently I changed the stock springs to Swift springs. To my biggest surprise the car finally became enjoyable and comfortable to drive. It was the best upgrade regarding the ride comfort, and guess what....the roof rattle is GONE too!!!
This tells me the stiff stock springs mainly contribute to dash squeaks and roof rattle.
