Yup, water pump i've heard is a must. Im getting my car back today after the engine rebuild/clean, and im just waiting for them to tell me i need a new water pump. I've heard its about 500 bucks to get it done anywhere else, but since lexus has the engine stripped already, its easy to get to and will cost less.

Differential fluid is pretty easy to do yourself if you have the tools.
I would do the water pump for $250, it is common issue on the IS that it goes out early
might as well change the drive belt while they are doing the pump, inexpensive part
air filter you can do yourself

My water pump was covered under the powertrain warranty. Looks like you might be *just* over the powertrain limits? I'd push, very nicely, to see if they would cover it as a courtesy since it was so close (and may have even been in need of repair during the warranty period).

Like mentioned before me, If i were in your shoes I would do the water pump as those things are known to go bad all the time.

If you want to save some money what you could do is buy an ASIN water pump ( OEM manaufacturer) and take them the pump for them to install.

Yes definitely change the water pump, these fail on our cars all the time. Also as you said you haven't changed the plugs yet so have those changed, when I had mine in for pistons they actually did it free from me, but at most you would just have to pay for parts.

Definitely have them change the plugs - make sure they agree to only charge you for parts (no labor).

I am glad I did the water pump. I want to keep the car for at least a few more years so I think the water pump change was a good investment.

You should do the differential service if it has never been done before.

Consider yourself lucky. Stealership quoted me $763 on this repair.

I am dropping off my IS 250 for the engine rebuild tomorrow. I was worried that the dealership was going to try and piggyback a bunch of extra actions for me to pay for! Several months ago, after I complained about the poor ride, they suggested rear shocks. I went along with it and then received the call that the rear axles were leaking and needed to be replaced as well. Don't even want to admit what I ended up paying.

Just be careful and have an idea of what they might ask as the op stated in the beginning of the thread.

I think this is worth it. My question is should I get this service done or should I not even bother getting tranny fluid changed since our cars are lifetime tranny fluid? But I do hear that people changing tranny fluid in our cars after 80,000 miles.
I think the "thermostat" is a good one to get replaced. This is what's responsible for sending all that coolant into your engine when it reaches a certain temperature. So even if you have a new water pump, it's useless if your thermostat is not opening when it needs to.

just my 2 cents

and If they are already taking out the transmission, does that mean the fluid inside it will have to be drained? If so, why are they asking you to pay for the fluid that they have to refill anyways?

It's like charging you for an oil change for rebuilding your engine.
