IS200 / IS300 Alarm question

IS200 / IS300 Alarm question
I am trying to find an answer, but all the info still confuses me.
I used to have a 1999 IS200 (EU) and had some alarm issues. (Remote key stopped working after locking, and unlocking manually set alarm of).
After it was reprogrammed by a Toyota dealer, I decided to only lock using the key (manually).
My question:
Will locking any Lexus IS300 manually (instead of wireless remote) will arm the alarm ? And is there a difference between locking it with one of the Master Keys vs locking it with the grey (Valet) key ?
My idea is that locking it with the Valet Key won't arm the alarm, and locking it with the Master Key will arm the alarm. Is this correct?
Any help is appreciated.
BTW: The manual says: Setting the system: " Close and lock all the doors, trunk and hood using an
ignition key or wireless remote control."
