Default Key remote trouble

Ok so I bought a 2003 IS300 about 3 weeks ago. It came with one key that worked on the door and started the car but the remote portion of the key did not work. About one week ago the key portion came out of the body and i later realized that it had been glued. So I bought a shell off ebay and had that key cut so that I could put the internals from my pre-existing key into my new shell. However, the new key works even when the old key isn't present. The dealership said there could be a chip somewhere in the car that is from another key that could possibly be the master key, allowing the new key to turn and start the car. They want to charge me $60 to re-program my pre-existing key and then put it in the shell when they don't even know it that is the master key. I tried programming it myself but it would not take. So my dilemma:
1) Should I see if it re-programs?
2) If there is no chip inside my car what else could it be?
3) SOoooo confarted on what to do

Other than that, I love my new car

if ur car starts no problem lol the chip has to be in proximity to disarm the security. so it cant just be somewhere in the car,however, there should be a little chip in your new key to function the fob if that is fumctional i would say leave it

Ya but the weird thing about it is that I am able to start the car with just the new key (just the cut key and shell, no internals from old key). Also i leave the old key with all the internals still inside in my house while I am able to start the car. I guess a clearer question of what I want to know is if I had Lexus program my old key, would I be able to get the remote working so I could put it in my new key's shell?

The small transponder might be glued to the key cylinder. People do this so they can use their after market remote starters.
