Default smart key not working after Keyfob battery change

Suddenly my keyfob stopped working after a raining day. So I changed battery in both keyfob but still not working. I took the 2016 GX460 to the dealer and they told me water might have been get in to the Body Control Module fuses and that will cost me 3 thousand to fix , and they blame it on the unoriginal windshield. The car only have 20,000miles and does this repair cover under Lexus warranty? is there a smartkey module in the car that is stopped working? because everything else electronic in the car is working correctly.

Was the door handle sensor working (includes the buttons at rear swing door)? if that too, not working, then it is possible that Certification ECU malfunction (if there is clear evidence of the water leaks at windshield. The ECU is located behind glove box area.

You could possibly replace it yourself if the ECU is indeed dead. You will need the Techstream tool to register your key after replace the ECU. The part number is: 89990-60213, List price is $977.14, and most discounted on-line places sells for about $750. Just for your references.

On a side note, 2016 GX should still under the warranty. Did windshield replaced by Dealer or insurance company? If by insurance company (or designated installer), it should bring the vehicle to "original spec", which should not void warranty. Just a thought.

All doors handle are not working. Is the Certification ECU covered under Warranty? the dealer show me some corrosion fuses under the left side of driver dashboard and told me that where the problem is. I bought the car used so i don't know who replaced the windshield.

I highly doubt there is the sole fuse issue. If this fuse box had problem, there should be multiple things failure, not just smart key function. If no buttons working includes sensors on ALL THE DOORS, the chance is the EUC went dead. It should covered under warranty regardless if is new or used. Manufacture basic warranty covers for 4 years/60K miles, regardless ownership changes. I would go to dealer and ask for proof the ECU malfunction is direct result of mis-handling or man made mistake (such as the fuse box corrosion), otherwise, this should be a warranty issue.

Is there a fuse for Certification ECU that i can ask dealer to replace in the Fuse Box that might fix this problem? Last time it rain the blindspot monitoring system BSM showing errors and they fixed the BSM errors by cleaning some sensor in the rear passenger side wheel hub.

There is no specific fuse for the smart entry ECU. As I said, if fuse box has the issue for power supply, there will be multiple things failure, not just smart entry.
