The power windows may not operate automatically and the jam protection function will not function correctly after you reconnect, replace or recharge the battery. At this time, the indicator lights of the switches will flash. In any of these cases, you should normalize the power windows.

To normalize the power windows:
1. Push down the power window switches of each door and
lower the windows halfway.
2.2. Pull up the switches until the windows close and hold the
switches for a second.
Make sure that the windows open and close automatically.
Also further is the clock and the Radio stations.
Hope this helps
I replaced the battery in my wife's 2008 GX470. When I noticed that only the driver window worked from the master control & couldn't locate the issue in the manual, I texted a Friend who sells Lexus for advice & fully described the issue. He responded that his tech said it's a common problem & it needs a new Master Control Module... about a $400-$500 job. I found this forum post while shopping for the module. You saved me a lot of money!
Why wouldn't a Lexus tech know to do this?

He's probably used to only getting the really tough problems. Something like this would likely have been solved by the Service Adviser and never booked into the shop.

An older thread here, but I'm another satisfied user. Wife's old '03 GX (about to hit 200K) just had a battery die. I swapped it out and wondered what was wrong with the windows. Lo and behold...this solution solved the problem. Thanks, Folks!

i guess lexus was tired of answering this question too, my 09 has a sticker under the hood right by the battery with instructions for initializing the windows.
