Default Brake Pedal "pushes to the floor", but work fine otherwise.

I'm guessing my master cylinder is going out and my brakes work great, other than after pressing them to stop, the pedal slowly pushes all the way to the floor (randomly) at stop lights. Seems like I saw a recall on this, but wondering if they'll take care of it "free" based on it being a "safety" item on a 2006 with 125K...

I have an 06 and I don't recall any nationwide issues with the master cylinder, but of course I could be wrong.
You can try checking this link for any recalls.

I called my local Lexus dealer, give them my VIN and they said all of the recalls were performed on my model.

Try bleeding the brakes you might have an air pocket, before ruling out the MC

A rebleed is a good option, especially if the fluid hasn't been changed recently.

Do you know when the brake fluid was last changed?

Summary
TOYOTA IS RECALLING CERTAIN MODEL YEAR 2005-2006 AVALON, MODEL YEAR 2004-2006 HIGHLANDER, MODEL YEAR 2004-2006 LEXUS RX, AND MODEL YEAR 2006 LEXUS GS AND IS VEHICLES. BRAKE FLUID CONTAINING POLYMERS IS USED THAT ACTS AS LUBRICANTS FOR CERTAIN BRAKE SYSTEM COMPONENTS. IF REPLACEMENT BRAKE FLUID IS USED THAT DOES NOT CONTAIN SUCH POLYMERS, OR THAT CONTAINS ONLY SMALL AMOUNTS, A PART OF THE RUBBER SEAL LOCATED AT THE REAR OF THE BRAKE MASTER CYLINDER MAY BECOME DRY, AND THE SEAL MAY CURL DURING MOVEMENT OF THE PISTON. IF THIS OCCURS, A SMALL AMOUNT OF BRAKE FLUID COULD SLOWLY LEAK FROM THE SEAL INTO THE BRAKE BOOSTER.
Consequence
A LEAK OF BRAKE FLUID COULD LEAD TO A CHANGE IN BRAKE PEDAL FEEL AND OVERTIME A DEGRADATION IN BRAKING PERFORMANCE INCREASING THE RISK OF A CRASH.
What Owners Should Do
DEALERS WILL REPLACE THE SEAL WITH A NEWLY DESIGNED ONE. THIS SERVICE WILL BE PERFORMED FREE OF CHARGE. THE SAFETY RECALL BEGAN ON NOVEMBER 15, 2010. OWNERS MAY CONTACT TOYOTA AT 1-800-331-4331 AND LEXUS AT 1-800-255-3987

I have an 08 GS 350, and the pedal does seem to go to the floor
I just had the breaks checked visually and they seem like they are new

Mine was "fixed" by having the fluid flushed. Cover your headlights with something so that when they spill brake fluid on them - it doesn't etch...
