Default '99 GS400 - Limp mode

So I was reconnecting my battery after installing a new alternator and accidently created a short across the terminals (big spark!). Now the car is in limp mode and showing error codes P1125 Throttle control motor circuit, P1349 VVT System malfunction (bank 1), P1656 OCV circuit (bank 1).
I checked all the fuses and relays in the engine bay and kick panel, everything appears to be ok.
I "think" I need to replace the ECU but wanted to check with the smart people here first incase there were other ideas on what to check.
If I do change the ecu with another of the same part number, will I need to go to Lexus to have it or the key coded?
