The harnesses that plug into your amp must be disconnected and either make adapting harnesses to reconnect the wires if you want to do it clean (you can try calling toyota or lexus to obtain female harness connectors to do so. OR simply directly mate the speaker wires together. so to speak your aftermarket radio needs its own wire to each speaker since it already has a built in amplifier. Its only really worth it if you have a nice navi unit to replace it with. I would just use a hi-lo instead if you don't go with a navi headunit. The system already uses external pioneer amps which don't sound half bad at all given nothings blown.

I destroyed a Lexus SC400 with a faulty wiring job.
Before you mess something up that will cost a fortune to fix, I suggest you spend $100 and get a premium wiring from a notable car audio shop. Bypassing the factory amp on these cars takes a few hours and is a maze of wires. Unless you really know what your doing (which not to be rude I doubt since your asking) I'd take it to a professional. I have had tons of cars and 3 Lexus' every shop I've ever been to said the same thing.

Yeah just make sure your not paying for a electrical tape job -_-. I'm very skeptical of the work some of these shops do. The best would be if you could have them make custom harness adapters that plug the wires together without having to cut anything and deletes the power/remote signals for the 2 amps and cd changer.
