on my 93 gs300 to disarm the factory alarm you have to pulse negative to the thin red wire at the ignition. You can test this by hooking up one end of a light probe to positive and then the other end to the red wire, when you stick your key in the ignition the light should go off. Looking at the schematic thats the only way to do it on my car, the only way the alarm can be turned off is either with the ignition switch or by opening the doors. A side effect of this is that after remote starting the car you have to remote lock the doors to turn the factory alarm back on. Also the - black - lock wires and -black/yellow- unlock wires can also be found on the theft deterrent ecu under the dash on the driver side, its just really hard to get to the wires. Last thing, the factory hood open switch is the red/green wire at the theft deterrent ecu.
