Driver's door window rattling when up all the way
I have had a rattle in my driver's side door since I picked up my car that was driving me crazy so when I took my ES300h into local Lexus dealer (Cool Springs in Franklin, TN) for my 1000 mile checkup, I asked them to fix it. As has happened to numerous others on the forum, they couldn't hear the rattle and did nothing. When I got the car home, my wife and I went for a ride with her sitting behind me. We figured out it was the window rattling. When we moved the window down just slightly, so it's still sealed, the rattle went away.
When I turned off the car a light came on for open window but it still locked. Wanted to post this in case anyone else had similar problem. I'm going to call Lexus tomorrow and let them know and see if there's a fix.

I had what I think is the same occasional "chatter" coming from the driver's side window. Whether it was there or not, I'm guessing, had to do with variations in temperature and/or humidity. A couple of squirts of silicone spray made it disappear completely. Just spray along the length of the rubber seal against which the glass sits along the top and side edges of the window, and work the silicone uniformly into the rubber with a cloth.

You might also want to apply a couple of squirts of the silicone spray to the hinges around the grab handle above the driver's side door. That grab handle also seems to be subject to occasional chatter that can sound like it might be coming from the window.

I got my 2013 ES300h (got 11,000 miles now), have the same issue. Rattles on door/window on both driver and passenger side. Went to Lexus dealer and they said they have tighten up things. I still can hear the noise. Very Irritating.

I've had similar problems on my other vehicles. I've notice when the window is closed, it sometimes pushes up into the top window frame and tighten up the door/window. This in turn causes things to squeak or rattle since the door becomes very stiff. I've done what lesz suggested above and applied silicone spray to the rubber seals, door handle and door hinges which eliminated the noise..
Also, make sure you don't have anything in the door pocket, or even on the dash (hang tag), since this tends to transmit any rattle.

If you are hearing a "chatter" that seems to be coming from the windows, a potential source and spot where the 2013-2014 ES seems to be susceptible to that chatter is the entry assist handles above the windows on the driver's and passenger's doors. That chatter can come and go depending on changes in the temperature and humidity. It can even be there and, then, disappear if you lower the window just a slight bit, which, I think, is because that slight lowering of the window can change the air pressure in the cabin. If it is coming from those assist handles, it can easily be remedied by sticking a couple of small pieces of foam into the areas where the handles hinge and connect to their frame.
