Default Vacuum Tube/Air Filter question

Hi All,
My 02 ES with 234K km (146k mi) developed a vibration at idle while in drive. It would go away when I put it in Neutral.After replacing the air filter, 90% of the vibration went away. This went on for a couple of weeks.
Yesterday I noticed that I had left the two vacuum tubes coming off the Air box unplugged when I replaced the air filter. When I plugged them back in and drove the car, the vibration is back like before.
I played around with taking the hoses on and off the air box. The RPM's at idle are slightly higher (around 600-700) with the tubes out vs with the tubes in (around 400-500).

Can anyone explain what is causing this problem? And where should I start looking? Any help will be appreciated.
