I don't understand how it can be that Toyota is the best and Scion is the worst.

Because this survey is about perception, not reality, and Scion is simply a sub-brand of Toyota.

The survey works by asking people questions such as "which brand is #1 in your mind when it comes to quality?", and since Scion is a sub-brand of Toyota, even those who otherwise think highly of Scion's quality would pick Toyota as #1 for the category. Just read the details of the linked CR article.
