This may be a long shot, but I replaced my plugs and wires and not too long afterwards starting getting misfire codes. Plugs were Denso but wires were off-brand. Lesson-learned; always use OEM wires...

I assume you reset the codes. Some codes will not disappear on their own. If not, have the codes cleared and see if they come back. Also, that bare spot on the wire could very well cause it to short.
