Buy a new gasket for the throttle body. I dont think the old will survive removal. Use sensor safe throttle body cleaner. I'm not sure about the cleaning the MAF. Some years are sensitive to cleaners...

The whole rotor has increased in size. I imagine the engineer had a pretty good reason. Will a gen 2 flange work? Might be easier than trying to put a spacer in that hub.

Not sure, but I think there is a separate ecu for the fuel pump on your year. Look on the passenger side along the rear quarter panel behind the back seat. I cant remember which thread i saw it in.
