Did a cursory search and found that most people with this problem had leaking sun roof drains. Here was the problem with my daughters '93 SC300, that had water in the spare tire well.

We in Texas have been under a drought for the last year. Something like 27.5 inches BELOW normal in Houston. Daughter said that car interior was stinking, and some of her college books that were in the trunk were damp. Only water on the car has been her washing it, zero rain in the last 4-6 months. I went out an looked, pulled cover back from spare well and it was at least 3/4 full . Checked here and saw right ups on drain on passenger side wheel well. All was good there, even ran water on sun roof to confirm. Inspected trunk lid thinking bad seal and saw moisture around thru bolts for spoiler. Closed trunk and ran water all over spoiler, opened trunk and BINGO. Water running in around thru bolts for spoiler. Removed spoiler and installed new two side sticky weather strip (O' Reillys) let it dry in the sun real good, reinstalled and no water leaks. Checked it again later by putting water hose on back of car and let it run for 10 minutes, and still NO LEAKING. Hope this helps someone......

Thanks for the info, i'll check my spoiler mount points as well. I've been getting a little water in the trunk and I also checked those drain plugs and they were fine. Small amounts of water seem to gather in the spare tire well in my trunk (my trunk floor is gutted for a future project) Its not too bad, small amounts from time to time will accumulate, but I drain it out when it occurs.

Great advice. I've had water as well, sometimes several inches at a time. And my sunroof drains are running free, and so is the tube from the gas tank filler pocket. I'll check out the spoiler bolts next. Thanks.

Glad this could help someone. It seems that over time (18 yrs) the weather strip on the underside of the spoiler just simply degrades/breaks down, and looses its sealing capacity. Be sure to remove all the glue and residue from the spoiler before installing the new sealing strip. I used plain rubbing alcohol. Be careful, it could remove paint if you leave it on to long. I just picked up what was available at O'Reilys. Was basically the exact same size width wise as what was installed from the factory, but a bit thicker. After a couple of days it flattened out just fine.
