The battery on my Rx350 goes out about a week ago. Took it in local dealer replaced it at no charge. The new battery has 84 months warranty. I don't know how did they replace it but all my set up is still the same.

The dealer probably maintains the charge with a battery cart.

This happens any time the battery gets replaced. I don't remember the exact sequence, but it requires going to each door and using the window switches there before they will work at the driver seat.
It also involves holding the switch for a certain number of seconds..
I just went through this again last month when I got a new battery. I've always figured it out on my own by just playing with it.
If you run out of patience with it, just call the dealer and ask. It is a known situation. If your dealer doesn't know, then call Lexus of Glendale in California.
