I'm having the same problem with my '07 RX350 with a rattle coming from the hatch area. I just picked the car up today after leaving it at the dealership for a week. It seems that the rattle is even worse! I'm getting frustrated with this, especially since the loaner that I drove all week,
an '08 Lexus RX350 did not have these thunks and rattles.

After quite a lot of testing (eliminating one part at a time), I found that the rattle comes from the hatch area (I put clothes on top of the lid around the lock and then close the cargo door, the rattle is basically gone). The lid around the lock (lower) and the upper lock make the noise. I do not think the dealer can easily fix it. The easiest way to fix it by yourself is to stick a small piece of xx (do not know the name - get from any store such as Wal-Mart) on the surface of the upper lock.
2. Break vibration: When I step on the break lightly, I can some times feel the vibration of the break.

# 2 Brake issue should be covered by warranty. You might have a bad rotor. Squeel means bad pads.

Read the thread below, regarding the two rear cargo latches that rattle. The little glued on cushions that the hatches ride on is the problem. I replaced the worn thin cushions with rubber and that solved the problem. Pushing in the two latches is not an acceptable long term solution.

I had a rattling noise in an RX350. It sounded like it was coming from inside the car near the back seat, but it was actually coming from underneath the car. Turns out there is a rather large sheetmetal "shield" underneath the car and one edge was moving up and down and causing the sound. I just bent it down and it went away. Had to try in a few places before I found the exact edge to bend to make it stop. This shield, as I recall, is in the mid to back of the underneath of the car.
Someone else once posted a similar solution, and said the dealership just jammed some stuff into the cracks.
I also took out the retractable bar in the cargo area that has the rolling vinyl cover. Appently if that is not exactly seated correctly, it makes noise too.

Most likely the problem is not the roof rack, it is the plastic gas tank liner under the car and the sound radiates to the top. there is a simple quick fix onother posts.

All it takes is some simple padding. A great easy fix is 3M tape. There is another post with a great picture showing where to put the tape. A $2 fix.

Over time the cable supporting the spare tire loosens and the spare tire starts to rattle or clunk over bumps. It only takes a few seconds to check and retighten it once in a while.
