That first pic you posted is a 98 mkiv vvti/SC300 vvti since it has the clutch fan, and the second set of pics is an AWD jzs147 subframe that has had a vvti 2j swap.

Not sure what you are asking here? "Does anyone have of of these or seen them in person?"
Like I mentioned, yeah I've seen, removed, and trashed both styles that came on the 98-05 GS (there wasn't just a JDM S300 vs USDM GS300 counterpart, the two styles where used on GS and Aristo in both regions). I assume that your looking for these headers since your in cali with strict exhaust regulations. But either style doesn't make any difference in power, if performance is your goal I would get aftermarket headers and add either oem or 50state carb aftermarket cats to them. That's only way your going gain any discernible power.
If you're looking to purchase a used one, I would PM some of the recent GTE swapped members and see if they happen the style your looking for and still have it laying in the garage since they weren't JDM GE specific.

I'd like to not only find a set but find out which exact models they came in originally and figure out why the difference
If I had to keep the oem upper, I'd much rather have the long runner setup.
UPDATE:
Lexus part numbers:
17140-46030 98 Lexus GS300 / 98-00 SC300 (long runner style)
17140-46080 99-01 Lexus GS 300/ IS300 (log style)
Toyota part numbers

There's some engines on ebay that have them. You can maybe get down to the which years browsing the engine listings..
When looking at random pics you can get an idea of what the engine may have came out of since IS/GS/Aristo are front sump pan, and SC/Supra/Soarer are rear sump pan.
Here's three styles shown in current ebay engine auctions.
