My mechanic said they are the same. He was looking for the cheaper option for me and said the LS had a lower $.

I'm pretty sure they're different.

The LS400 has a a341e and the SC400 is a 340e.

I've heard of people having issues swapping between the two.

I've got a sc400 trans from a 95 that works great for $100 in Maryland.
How much cheaper do you want one?
