Default Clunking Transmission

I recently had my 1st and 2nd gear shift fork changed along with my clutch. The car seems to be making a clunking noise and shuddering when I start going from a stop. It feels as if the tranny mounts are loose, but they checked out fine. I thought it might be something hitting a heat shield or something, but everything seems to have plenty of clearance. I took it back to the shop and the head tech said it was was the gears hitting each other because i put a performance performance clutch. I definately think he's bull****tin. Could it be something they did wrong while putting my tranny back together? Has anyone else had these problems?

From previious experience :

1: If the flywhell was not machined you can get the start hop and vibration. Kinda like putting on new disc brake pads on a unmachined warped rotor.

2: Look at those tranny and engine mounts again very closely. The rubber sometimes sperates at the top or bottom of the mount and when you look at it on the lift, the trans or engine is sitting down on it but it is no longer attached. Have some one pry up near the mounts to see if they are sperated.
