@d8168055 thanks for the photo and @swacer for the feedback. Ended up raising the exhaust by half inch per your guidance. I'll take photos later. Didn't want to go the route of removing muffler and reinstalling so just used the hose clamps hack.
So not sure if this made a difference in the height but we never removed the muffler brackets when installing APEXi exhaust. We simply kept the brackets on and removed the stock muffler from the hanger and then installed the new muffler into its place. Maybe that created additional give in the hangers?

We removed the exhaust brackets because they were easily accessible. We felt that it would be easier to remove the rubber hangers from the hooks when the exhaust was on the ground vs. in the air, since they do require some force to slip them off.
Worst case scenario would be some misalignment in the piping that could cause the angles to be off. Did you check for exhaust leaks? Where the other hangers properly utilized?

Yes, we used the original hangers. I mean worst case I could measure exhaust bracket length to the mm but that'd be overkill. They look fine now with the hose clamps and those aren't noticeable unless you look under the car.
