I thought the original intent of a spare key outside of the car was for an emergency caused by losing the key while at a remote area. If so, then it makes no sense to store an emergency key inside the car, as it would be locked and you couldn't get inside.
I think this leaves the wallet key as the best proposed solution.

If the battery is in the center console might it restrict the utility of the Smart Key when it is needed to unlock the car? Yes, I suppose the metal key can be extended. At that point aren't we pretty much at the wallet key though?
I understand what the original poster is trying to do. He wants to unlock the car as well as have Smart Key utility without making a key available to a thief , letting a key battery run down or leave it exposed to the elements.
I suppose a well hidden and weather sealed container with a built in Faraday Cage would be ideal.
If it has a small combo lock on it - even better. Fasten it with hardened screws to a frame rail.
I think everyone has convinced me that if I have such a thought the wallet key is the least problematic answer
