It's possible that battery issues could cause the nav to jump settings. when I changed my battery recently, lost all my previous locations (not memory) and everything reset to avoid highway and tolls. very strange, but it does seem to be sensitive to electrical disruptions.

I hope so! Navi seems to be working fine with no quirks like it used to. I guess it's a good idea to check the preferences now and then just to be safe as your battery gets old. I hope this duralast gold gives me a long life like the panasonic one did. My car starts Soooooo much stronger than it did even when I bought it 2 years ago. It's a beast. Call me crazy, but everything in the car seems to run better. I can't fully explain it, but the car seems more responsive and the idle seems to be somewhat lower. This is probably due to the resetting of the Ecu. Normal ECT setting has much more gusto now and downshifts quicker. Maybe a weak battery will affect ALL processes of the computer systems in this car from running optimally, affecting how it drives as a whole. Who knows.... We will see how long this lasts for. I do get a grin when I start the car and it sounds like it's "ready for action" instead of "oh YOU again". I actually thought my starter was weak when I bought the car!!!!

Each time you program a trip you are given the option of routes and choices of type of roads to use/exclude. Perhaps you inadvertenly failed to make the correct selection?

I understand that there are multiple routes to choose from, but the selections I think you are talking about, "no toll roads, allow ferry, etc" are selections that stay selected in the background, all the time. As far as I know, those selections, for the most part, never really need to changed unless there are circumstances that dictate otherwise.
