Default Got rid of the misfire..now it will not start well

Hi- I am new, so not trying to be annoying,but I am not sure how to even search this.I have a 1995 LS 400, with 164,000 miles.It would miss ,(ever so slightly),after warming up.
I ordered wires, plugs, caps,and rotors.Before I could pick them up,one day the CEL came on, and the car started missing badly - all the time.I got the memory scanned, and it said misfire on 5 and 6.
Picked up the stuff I had ordered, and did plugs, wires, caps,(carbon arced-visibly),and rotors.Not a real quick job!!
Turned off the CEL,started,runs flawlessly.So smooth, you can't tell it is running.
For about a year, it had turned over well,but would not fire right away.Usually,on the second try,it would start after 3 to 4 seconds.That , and the slight warm miss,made me order the tune parts.I thought they would solve both problems.There is no CEL,it runs super,but still slow starting.
BTW, 2 to 3 year old Interstate battery, new OEM terminals.Turns over fast,and strong- but it just won't start right.Any thoughts, or suggestions?
The dealer says they never replace the fuel filter on this model.Is that right?They have virtually never sold one.
Also, all tune parts are from the dealer,original equipment.
