I WAS Thinking of asking tustin lexus to do something with the engine...(i mean, hey, warranty already gone)

is it possible and does it do more harm than good or vice versa?

By "bigger holes" do you mean larger diameter pistons and cylinders? This process will give you a very SMALL increase in engine size from 3969cc (4.0 liter) which is 241. 5 cubic inches to (with an .020 overbore) a new size of 244.3 cubic inches. If you are making 250hp with 241.5 cubic inches you will be making 253hp with the new size.
