I've never read anything about running the engine while changing the battery. I certainly did not when I replaced mine on my 08. I'm assuming you're referring to the starting battery?

I would disconnect the battery for a few hours and then reconnect. Then drive the car to see if the error disappears.

I have never heard of changing a battery while the engine is running. Whenever I change or disconnect a battery I use another 12 volt battery hooked into the system so there is never a "total power down" so I can maintain the settings. Sorry I can not help with this NAV problem but, I would disconnect (for 10 minutes) then reconnect the battery again to see if this could remedy the problem.

Never disconnect a car battery with the engine running. This is something that was done with the pre-electronic cars for testing certain charging parts. Doing such with today's cars can result in "frying" electronic components when the battery is reconnected with the car running as this can send a spike of electricity thru the electrical system. I believe Lexus' instructions are to leave the battery disconnected for a short period (engine off) before reconnection.
