Prior to installing an aftermarket air suspension controller, did you measure your air suspension to be at exact factory specifications? If the suspension is not perfectly level to begin with, the auto-leveling would be thrown off.

It is common for the rear right on the LS430s to droop a little bit after some time and/or mileage has gone by. This causes the front left to be higher than normal. The other corners could also fall out of adjustment over time or distance.

This can be fixed by replacing the sensors (~$550 each), or you can try to recalibrate all 4 without replacing the sensors.

Factory spec and repair instructions is attached. Note that prior to performing the measurements and repair, all 4 tires must be inflated to the exact pressure indicated in your manual for your tire size and speed rating.

If you're out of ideas, try recalibrating your air suspension without the aftermarket controller, then once your leveling is perfect to the exact millimetre, plug in the controller and see what happens.
