Question broken screws, broken some connector, need help

1993 Ls400 130,000 miles, no traction control.

Ok, while putting my car back together after trying to clean throttle body I broke couple of screws (#1 & #2 in the picture) and the broken part is still inside thread hole. So, I have the head and the rest is in the place where it should be. The top part, black plastic thing is loose now and is only secured by the middle screw (managed to leave that one alone :-) ).

Anyway, what are my options about getting these things out and replacing them?

Another thing I noticed #3 broken. It just sits there and I am assuming that this needs to be replaced. But, what is this and how is it broken in the first place. I think, last mechanic while doing a 90,000 service and doing throttle body cleaning did this (no, I did not do this because it was broken when I started the work).

Please help.
