Won't turn over
I have a 19992 Lexus Ls400. I think I shorted something out when I was working on the alternator. I made the dumb mistake of forgetting to disconnect the the battery and when the wires going to the alternator touched the sway bar it arced. I didn't have the alternator in it was safely away front the car but when I put everything back in it and went to start it the motor wouldn't turn over.

I checked all the fuses guys and they all are good. But I didn't check the fusible links because in don't know to. Do I just pull them out and test where the go or is there another way to check them

I finally got to start found that the wire under the intake that plus into the top of the into was open and was being crimped between the lower and upper intake. Now it won't fire it turns over and over but still won't fire up and run.

I use a test light to check the fuel pump relay and got no light I had the ignition turned on. What would this mean is the fuel pump bad since it isn't lighting up the test light.

Don't know what code 12 is, but you may be fooled by no voltage on the fuel pump relay. Every fuel injected car I have ever owned only powers the fuel pump for three to five seconds until the engine RPM is sensed. If the RPM is not there, the relay is turned off. It's a safety feature. Make sure you read the light or voltage within three seconds after turning the ignition on. If the relay is getting voltage, but not pulling in, it can be bypassed for testing purposes.

Main EFI fuse? Crank and won't start seems like when you have the + wire touched the ALT it might have blown the MAIN efi fuse. I know you've said that you checked already please do it again, it would only take a few mins.
