Same question for me. I'm getting alternator whine after installing my Kenwood DNX5120 with the Crutchfield harness. I'm using the RCA's to the headunit. Everything else is factory stock. I got the factory sub to work like you described...I tapped into those 2 wires, but I get the whine whether or not I hook into the factory sub.

Do I need to bypass the factory amp to get rid of the whine?

From reading many posts on here some people cut the ends off of the RCA's and wire them to the positive and negative speaker lines on the head unit, this seems to get rid of the whining. Now I could be mistaken on this because I have read some many different ways of hooking a radio up to this car that I could have confused a few threads or mixed threads up, that is why I'm still researching.

Use some ground loop isolators on the RCA plugs to get rid of the alternator whine. I had to do this.

Hopefully I can help you.
I didnt cut any harness and hardwire. Just used the supplied Crutchfield harness/adaptor...spliced some power, ign, ground, and turn on wires to the aftermarket headunit harness and plugged it all in. Had to use a ground loop isolator for my stuff thugh. Bought a RCA to speaker wire adaptor to get the sub working. I just plugged in the end leads of the adaptor into the factory plug and taped them together.

tried this, didn't work.

Using the intellexual diagram for the sub amp, I was going to run wire from the head unit straight to the amp itself, but weird thing: The wiring harness that plugs into the sub amp, it does not have all 10 pins! Either pin 1 (or pin 4 depending on how you look at the diagram) does not even have a wire running through it from the harness - yet with the stock head unit, my sub was working fine. Any thoughts/ideas?

I did this with my craptastic Avic 700Bt and I to could not get the sub to work at all

I did run all new speaker wires and bypassed the amp in the trunk, but I thought the sub amp would still work, I guess not

The way I understand it is the sub amp turns on via a pulse from the other amp, so since we bypassed the other amp it is not being turned on therefore the sub amp is not getting power.

I looked over the wiring and noticed that the sub amp is not getting any power at all, with or without bypassing the main amp. I just don't know how people are getting theirs to work without supplying power to the sub amp. Im thinking of completely bypassing it

Make sure you tap into the correct pins at the harness for the factory sub. I have a picture further down on the first page. The sub amp is already powered by the speaker amp from the factory. All you need to do is tap into the correct Sub in + and - wires and splice them to your hu's sub out.

Hrmm, i'll try to wire the sub directly the sub out with new wires and see if that works.

Im looking at the installation manual and if you check page 10, you can wire the sub directly to the rear speaker wires. There's also a note: "When using a subwoofer of 70W (2ohms), be sure to connect V & V/b leads. Do not connect anything with the G & G/B leads". I have no idea what the specs are on the stock sub, so i'd appreciate if someone here can enlighten me

Heres my hypothesis:

1. Do the RCA mod
2. Bypass sub amp (picture below)
3. ?
4. profit

Im thinking of splicing these wires together on the sub amp harness:
1 -> 10
5 -> 9


Any thoughts/ideas before I do this?

Add another one to the casulty list.

92 SC400 stock Pioneer, did a 7120 Kenwood +Ipod+GPS to factory amp and speakers. Goddamn thing has a constant buzz that can be heard at lower volumes- it's not alternator since the damn car wasn't running.

Start the car and the whine is unbearable. I used the Metra harness as it was supposed to be wired and phono plugged the sub harness (black to center pin RCA white to RCA - )

using the ground on the metra harness didn't even supply a clean enough ground to fire up the radio. I got huge buzz, and 1st thing I did was disconnect the antenna. Deck drops dead. So, I created a new ground using a bolt by the ABS computer. Deck now turned on without RCAS or Antenna plugged so I thought we were golden.

Plugged it all in and freking noise again. Start the car and alternator whine on top of buzz.

I believe the buzz is somewhere in the factory amp. The buzz is prevalent whenever the factory amp is turned on, it's not the CD drive and it's present through IPOD or any source.

So,

1)- Metra supplied ground on harness annd therefore the factory ground wire is worthless.

2)- left As-is it doesn't seem to work as advertised. The buzz like I said, is present car not running, and it's a constant tone regardless of source or input on the radio so it can't be something inside the stereo being amplified (hard drive noise on IPOD for instance)

3)Unplugging all RCA's will eliminate all buzz, plugging in sub only did NOT buzz

I gave up, just returned the damn car to stock until I'm ready to totally remove everything and go aftermarket all the way. This is way too much Bull***** just to get IPOD. This particular car has fought me tooth and nail on ANYTHING I've done. Lower it, and I get coil rattle, numerous bodywork repair problems thanks to PO. This car is a POS to modify, sorry.

I'm not a stereo rookie, used to be an installer and MECP certified. I'm just sick and tired of everything being a pain on this car.
