The dealer's body shop tells me that Lexus supplies their own paint for repairs, but the indy that I am also having an estimate done at says that Lexus does not make paint. (Atomic Silver so I'm concerned about matching..)
If Lexus does supply paint, can the indy shops get it?

A good quality shop will be able to get it to match. A coworker of mine was in an accident with his 3IS in atomic silver. Around $20k in damage and when it was all said and done, the paint was a flawless, perfect match.

Just as Toyota does not make the parts the car is made of, it does not make the paint. The paint is assigned a code and can be made by numerous paint vendors. Of course all kinds of variables go into whether it will match in the end.

Thanks for the replies. I've gotten some good recs from a high end car shop locally so I'm getting a second estimate to compare to the dealer.
