Well I just wanted to post the resolution to this whole mess. The lexus dealer I was working with did put the new engine in the car...however....after I picked the car up, I got less than 1 mile away from the dealership and surprise surprise the check engine light started flashing again, car slowed down to 30 mph. So I limped it back to the dealer and went nutso on them. I emailed all the VPs and managers I could find of the dealers parent company. They waived the cost for the engine, but everytime I picked up the car the check engine light would start flashing again (3 times total) the third time I brought it back I told them I didnt want to see it again. I demanded they give me blue book value for the car and they agreed (probably because I emailed all of their bosses).

I totally agree with whoever said that you never had these problems with the IS 300s. I had an IS 300 before this nightmare and that thing NEVER gave me any problems.

This is one of the reason people should buy IS350 and NOT IS250!

the day after I got rid of it i went out and bought 2010 acura TL with the tech package. But yeah no more IS 250s for me ever, the 350 is the ONLY way to go. I would not be surprised to see a class action lawsuit over the 250s at some point.

I suffered the carbon buildup issue (rough idles, stalls, cylinder misfires, etc.) and had the engine cleaned and rebuilt at 85k miles. This was covered by the power train warranty (which I believe goes for 9 years but I'd ask the dealership for details on the TSB and Warranty info). Now that I'm outside of the warranty, I looked into Walnut Blasting as a way to be proactive about keeping the intake clean to help keep the pep in performance. I had the walnut blasting service done by a local shop at 118k miles (so only 33k miles worth of new carbon buildup) and the results in performance still blew me away. If you can find someone to do this service, it should be significantly less than the alternative which is basically a new engine. To read more about it, check out their blog post: CARSpec - Lexus IS250 and GS300 intake valve carbon fix/cleaning with walnut blasting
