Default My Check Engine Light comes on when it's cold or when it rains?

Been encountering a problem with my IS350. Usually whenever the car sits outside long enough after a rain shower or sometimes a car wash even, the check engine light would come on and go away the next day when I start it up again. Now the weather has gotten cold the last two months and EVERY single time I start my car up, 10-15 seconds later, the CEL pops up. The next day, when I start it up again, no CEL but 10-15 seconds later, it comes on again. Only comes on when it rains or when it's below 40 degrees. I've had it scanned and the same code, P0606 comes up which means a problem with the ECU. My ECU was replaced almost a year ago after the P0606 code came up for the first time. My car also runs like crap in the cold, the transmission shifts awkwardly and it takes 5 miles for the engine to warm up. I know it revs higher in colder weather but no other IS I drove shifts like mine but the Lexus techs that have checked it out claim it's normal. Any ideas what it could be?

Too difficult to pinpioint, but I'd start off by disconnecting the battery for a while and see if that helps at all.
