Default Help car in limp mode PO300 P0305 P0306

Have a 2011 ISF with 16K miles, Joe Z intake /Exhaust, Sikky headers, and RRRacing tune. The last modification was the RRRacing tune approx 6 months ago.The car has been running fine with no problems... While driving the other day for just a few minutes, I was waiting in traffic the car starts to idle rough, as the traffic started moving the car continues to pop and miss definitely not as responsive as normal, in a mile the check engine light and traction light come on and the car goes into limp mode.. the throttle response is minimal; I can only get the engine to make 1500 RPM..
Ran an OBD2 scan and came up with P0300 misfire Detected on multiple cylinders and P0305 & P0306 (misfire detected on cylinders 5&6 ) . Changed the battery because it was the original and was getting weak at start ups. Added some sea foam and fresh gas ...any thoughts as to where I can start to try and fix this problem?

I'm new to the ISF and haven't poked around on it mechanically yet, but in general for a car with COP coil packs: visually/physically inspect your coils and their connectors on cylinders 5 & 6. If nothing is obviously disconnected/burned/etc, try clearing the existing codes and swapping the coils from 5 & 6 with coils from 2 other cylinders (ex: swap coil #5 with coil #1, and #6 with #2, etc). Then drive the car until codes pop up again and see if you now have codes for misfires on the cylinders with the coils that were originally on #5 and #6 (in other words, misfires on cylinders #1 and #2 if you swapped them as in the example above). If the misfire follows the coils that were originally on #5 and #6, you have 2 bad coils identified - replace them with new. Or I could be completely off and there may be some known misfire issue with the ISF that I don't know about yet...

Did you have any recall work done on it recently? If so, pull the engine cover off and check all the wire connections around the intake manifold.

I haven't had any recall work done recently.. I looked under the engine cover and connections look good. Will try swap coils as Tom2769 suggested. When I searched someone had a car that he was test driving do the same thing however no fix was mentioned. I was curious if faulty O2 sensors would throw these codes?? or if the tune from RRRacing overrides the O2sensors ??

No, but a bad head from over revving can cause these codes (permanently until fixed). How high are you revving to?

I have the 7200 rev limit with the tune but honestly I do not push the car to the limits.

Oh ok cool, I dont push it above 6800 either, have done so a couple times because I was stupid but really I only use the extra rpms to prevent from bouncing off the stock 6800 limiter.

Back on topic, I was only stating the last resort facts, if your o2 sensor was faulty it would've probably thrown a o2 sensor code along with the misfire code, but you didn't express that so yeah starting at the coil packs, plugs, etc would be the right way to go.

Do u have o2 simulators on headers with rrr tune o2 delete?

I had the O2 simulators on headers when I had headers installed back in 2012. My next question would be which coil is 5 and 6 ? just took off engine cover and all the coils look similar AKA can't find one that looks a different color ..

After you installed the new battery has the code came back?

I know my car threw a weird code when battery was about to die I knew because I noticed my cranks were slow after the 3rd day it died and new battery fixed that issue.

Not sure about the firing diagram on these motors Im sure with a little research you can locate diagrams.
