Dumb questions on using manual mode
ok, I've driven manual transmission cars(5.0 mustangs) for years and would either down shift or put the gear box in neutral depending on the situation. now, for our transmissions, how does everyone upshift./downshift; or what is the preferred or recommended way?

At higher RPM, the transmission will automatically rev match on downshifts and it will not allow you to downshift if you are going too fast for the gear you selected. On WOT upshifts there is no need to lift the throttle - just pin it and shift.
It will hold the gear that you are in unless you shift or slow down (in which case it will downshift for you to the next lowest gear).

You can use paddles in drive as well. It acts a little different though than when you have it in manual. If you get on it and you don't up shift it will shift for you (and it feels like the car thinks for a second before it actually shifts in my case). You can cancel temp manual by holding the upshift for 3 seconds.
Also, there's a way to cut off the annoying seat belt reminder if you haven't already.

Oh wow. I can't believe I've never come across the way to disable the seatbelt reminder until today. Occasionally my wife will unbuckle in a parking lot before I actually come to a stop and the car starts freaking the hell out like !!!DEATH IS CERTAIN!!! if she doesn't buckle back up immediately. I'll fix that today!
The NAV thing is annoying but a pretty rare occurrence. Of course other "safety features" get on my nerves. For example, it won't display the radio station text when listening to FM while moving, but the same information is fine display when listening to anything else!
