Unhappy Car alarm/Brake issue, In dire need of help.

Hey guys, very new here. I have a 2006 IS250 AWD 93k miles. Everything is factory but the wheels.
My battery died yesterday afternoon. It was working all morning then bam, I try to start my car to head to a nice little dinner with my girl and no crank. The dash lit up and said " Check VSC "
Did some googling and saw it could be a dead battery. I remove the battery and charge it in my home, put it back and the car started up but now the alarm is going crazy. It'll stop after 20 seconds but every time I hit the brake it sets off the alarm. I tried the inserting the key and turning clockwise/counterwise 4 times. Tried driving around ( for an embrassing 5 minutes) to see if It'll stop but nope. Hit the buttons on my key fob but still nothing works.

Every brake pump sets it off. When I close the door it makes a weird beep I haven't heard before too.

I tried to browse the forum but I couldn't find anything. I really don't know what to do right now. I'm using my dads loaner car to get to work while his car is in the shop but I need a solution this week. Please any help/advice I will try it.

I think I tried that :0( I'm going to call Lexus Saturday to see if I can speak to a tech over the phone. I really don't want to risk driving it and getting a ticket but I might have too. If anyone else has any ideas pls let me know!!

Also my keyfob has a red blinking light when I click the buttons. Idk what that means, I literally put a new battery in it a week and a half ago

Well I'm wondering if it's voltage on an old battery? How old is it? Even though you charged it the battery could have a bad cell, which would mean voltage. Now other things could be wrong......
door actuators or other possibilities, bad remote? I'm trying to narrow it down without finding the issue physically. I'm wondering if it still thinks it's in alarm mode or theft mode? Which would mean to reset all doors and trunk,
Good idea to call dealer but you know what they're gonna say...."bring it in". Lol

The red light just means it is transmitting.

It is the factory alarm or an aftermarket unit?

It's factory I believe. I found this above the brake pedal, could this be apart of the anti theft alarm?
