I know I shouldn't be chiming in b/c I've only had my '12 IS250 for a couple months now, but there are a few things I'm not a fan of:
1) Nav System is a bit confusing. My other cars had arrow display which made it clear where to go.
2) When I switch from Bluetooth --> FM --> Bluetooth (and vice-versa) it'll sometimes take a few seconds to start again, but most of the time I have to disconnect then reconnect Bluetooth. It's a pain.
3) Seating position is absurdly high. I'm just a hair under 5'10" and I sit very high even with the seat at the lowest position and reclined a bit. I had an E90 BMW which was also a "small" sedan but was much better in this regard.
4) Overall feeling of compactness in the cabin
5) Not much power and it guzzles Premium fuel
It sounds like I'm complaining a lot but I like the car a lot. It's just that I'm coming from an E90 BMW which was by far the best car in its class at the time. Heck I think it's better than the current 3-series. This Lexus is no BMW (which is my favorite brand) but I got it in order to have something more reliable and cheaper to maintain for the next few years. If I were to write up a list of things I like about the IS it would be 2-3 times the length of this cons list. Great overall car.

Only issue I've had over the 5 years of ownership is that the cup holder position isn't great.
I've noticed my older 250 seats sits alot lower than the newer f sport 350 seats too.

My stock tires have inner tire wear already and I don't even have 15000 miles on the odometer. I was hoping they would last longer. I will probably need new tires soon.
Navigation system is sluggish when it comes to moving through the menus like switching folders on the USB music screen.
No heat issues but the AC does have the stink smell now.
Seat stitching on the driver's seat is also coming apart.
I could probably nitpick on other things but these are the main things I've noticed.
My stock tires have inner tire wear already and I don't even have 15000 miles on the odometer. I was hoping they would last longer. I will probably need new tires soon.

own the 2006 is350.. no real complaints except the tabs that holds the headlights up. both of them broke off. horrible design flaw. I bought new tabs which cost about 60bucks for two pieces of plastic. I have yet to install it. Cant think of anything else besides that.

I have an '08 IS250 with 95K miles. Original owner.
Negatives:
1. Underpowered
2. Gas mileage is less than what the readout shows. My car shows around 30mpg but I really get around 26-27mpg and I drive 80% highway.
3. Lack of storage.
4. Car is cramped for its size.
5. Back seat doesn't fold down.
6. Engine is prone to carbon buildup. I use a 3m fuel system tune up kit every 15K miles and have an oil catch can.
Positives:
1. Interior quality is top notch (although people are having issues with the dash melting)
2. Exterior quality is top notch. Car is 7 years old and not a single door ding! (although I always park in the back of parking lots)
I've had the following issues while the car was under warranty:
1. Timing cover leak.
2. Failed water pump.
3. Driver side rear shock developed a leak.
Issues after warranty:
1. Cam gears are making noise on warm startups. Dealer quoted $2200 to replace. Cheapest I have found parts is just under $700 to do it myself. I will probably do it myself and replace the valve stem seals while I am at it.
