They charged about $270 (USD) for the service. Labor was just over an hour but the fluid was pricey. World Standard costs over 10 dollars a quart and they use over 12 quarts for the service. I definitely recommend it, I've read used oil analysis samples of WS and it definitely shouldn't be kept in there for over 100K.

Just an update. After the differential work the original noise is still there and now a new noise has developed. When I let off the gas and am cruising or decelerating I hear a faint whistle noise. I don't know if this noise will go away as things break in more or if something was assembled incorrectly.

Also had my tires rebalanced yesterday and rotated just to see if the original noise would move at all just in case it's the tires and it had zero affect on the noise .

I'm getting sick of taking my car to the dealer and leaving it for a week at a time. So keep the feedback coming please!

I have this same issue. I have had my car in to the dealer three times. The first two they told me they didn't hear it and the last time they told me it was a normal sound that they traced to the transfer case. It started out as a whine/howl when coasting past 40 mph. It has since gotten worse and i get different pitched whines/howls in different speed ranges and when on the throttle. I have been suspecting the differential mainly because the seal failed, had it fixed and it failed again in a week. It seems to get worse after the car has been at highway speeds for a half hour or so. I also get a vibration in the floor, center console, pedals, seats and doors that varies in severity and seems to get worse after driving for a while. Sometimes so bad that it feels like I should stop driving it other times the car is smooth as glass. My dealership seemed not to be interested in in getting to the root of the problem and my warranty expires in 10k so I am thinking about taking it to a japanese auto specialist for diagnosis. I have also replaced tire, multiple balances, and rotations with no change. Been going on for over a year now.

I know someone already mentioned tires but a friend of mine had a similar issue on his GTI. His rear tires were wearing super quick (makes 0 sense considering its FWD) so he spent almost 2 grand on alignments, adjustment, and "fixes". He finally pitched the tires and installed some pilots all around and the noise was gone.

Are you noticing strange wear patterns on your tires?

Possibly check out the rubber bushing between the driveshaft and diff pinion for wear/damage. I've read about this being quite common actually :

I just crawled under my rear end and it looks like the diff is wet where it meets the passenger side axle. Is it possible I have a plugged breather? I'm thinking that is why it's worse when the car has been on the road for a while, when it heats up it can't vent so it's forcing fluid out the axle seal. Thoughts?

You can remove the breather with a 14mm wrench. Go for it and see if it is plugged...doubtful though.

More than likely the seal failed and caused the diff to leak to a low-level, which can cause internal damage. I assume after they fixed the leaky seal that they flushed and re-filled the diff?

I assumed they did, but I went and looked at the invoice and all it said was replace type T oil seal side GR shaft. It doesn't say that they actually flushed it. I would have thought they had to of top it off because at that time it was visibly leaking onto the ground when the car sat. I haven't seen any lube on the ground under the car since they replaced the seal (the second time), but the diff is visibly wet.
