Same results. My 2010 GX did it. My new 2014 GX does it. A friend's 2012 does it...etc.
Interestingly, like you, it didn't do it right off the lot but started a few hundred miles in. Whenever I step on the brake pedal it goes "sshhwooshhh". I was pretty excited when the 2014 didn't do it for the first couple weeks but then it came back - oh well.

It is normal for all GX460s, as well as for 5th gen 4runners. It is part of the brake assist system. If you quickly press the break pedal, in a panic brake situation, it will activate this system and stop you quickly. The system works pretty well.
The sound is the fluid flowing across a tuned orifice with sensors that will sense pressure drop depending on the acceleration of the depression of the pedal.

I was just getting ready to take my 2014 GX460 back to the dealer for the same problem Alder8 is talking about. When vehicle is going 60 to 70 and in our wonderful Atlanta traffic you have to brake quickly for standstill traffic ahead, not jamming on the brakes, it has the feeling of very uneven braking. You would think with the ABS it would be a smooth braking motion to stop the vehicle. I took it to the dealer a week ago and they said it was the front rotors that needed to be redone. Didn't seem to help. I keep thinking it has something to do with stopping a vehicle with continuous four wheel drive. It is odd because our RX-450 doesn't have the same problems.

2014 GX parking brake noise.
Weird thing yesterday, noticed a rotational tick sound coming from the right rear wheel during slow backing up with the windows down. Sounded like debris stuck between the dust shield and the rotor. Had that tinny sound. Anyway, no dealer around in the town I was at. Closest is over two hours away and not in the direction of home which was four hours away.
I was visiting friends, and decided to jack the truck up and pull the wheel off and clear whatever debris was stuck in there. Pulled the wheel and didn't see anything. Rotated the hub and could still hear the noise. I pulled the caliper next and made sure nothing was in there. There wasn't. Ok, must be in behind the disc in the parking brake shoe area and making contact with the dust shield. I pulled the caliper mount and then the rotor. Still didn't see any debris or anything foreign. What I did see was a bunch of metal filings on the inner side of the brake shoes all around the backing plate. Also a fair amount of metal filings in the drum portion of the rotor.
Rotated the hub again, and noticed the noise coming from the retaining pin cap on the rear most shoe. It was rubbing against the backside of the hub. As the hub rotated the cap spun and made noise as the spring gave way and turned. This made sense for the noise and the metal filings. The cap was still in place and the pin was not being touched yet by the back of the hub. I reassembled it all and decided the further drive home was not going cause more harm than what was already done.
Dropped off at my local dealer this morning and explained the above. The technician confirmed it as well, and ordered the a new retaining pin. Some how it got out of tolerance and caused itself to be longer than it should have. The tolerance appeared close from the front side shoe that was not rubbing.
I am befuddled by what may have caused it. Thought I would share in case someone else expereinces similar noise.

2014/2015 GX460 Braking
To all 2014 and 2015 GX 460 owners, does your brake pedal have a slight modulation or vibration while you press it. Feels like ABS but not as strong pumping action.
When I step on the brakes the first time feels normal and then I let go of the brakes, then I press it the second time that is when I feel a slight modulation or vibration of the brake pedal. Just checking to see if anyone of you experience that before and is it normal?

I have no modulation or vibration of the brake pedal either. Take it to the dealer to have it checked out...keep us informed of your situation.

I did take it back and they said it is normal. It is the way the new braking system works. There are sensors everywhere.
It is a very slight vibration or that can be felt on the brake pedal when you apply it. It does not happen all the time. Might be the braking assist working.
It cannot be a warped rotor because if you have the car turned on and it is set at park. You double pump the brakes and you can feel the vibration or modulation of the braking electronics.
When I get up to the 5000 mile service I'll ask them again. So far the drives and handle great.
