Transmission questions needed

Wow! Still no correct answers? This is getting really frustrating. I wonder why lexus did it this way even tho the trans name is the same, even the gear ratio is the same even for that matter. Maybe it really fits and functions, but don't want us to interchange?? Man, this really sucks! I have already bolted down the trans to my engine already, pretty much 80% done with all this. The sensor plugs and pin count are same and plugged right in. The only thing that was alittle different was the breathe tube on top, but I just switched it out. Also, the trans mount that came with was different. Those were the only things that were different as far as what I saw. I seriously need some answers quick.

I just ordered a used low miles ecu. I'm really hoping this will fix it. If not, this will suck big time.
If it ended up being the ecu, why was no symptoms right before I raised the car back up to stock.
The only thing I transferred from the jdm trans was the neutral safety switch.
Maybe the neutral switch is bad? I'm really hoping it's the ecu, since if just ordered it.
This is a mystery.

It's finally fixed. Ecu was the issue here. It really pissed me off at first when I replaced the trans to find out it wasn't the issue. Oh well. Now my car runs super smooth with the low miles trans and ecu replacement. At first, didn't know whether the ls trans would fit, but everything worked out.

Big props for your exploration with this swap.
I've been looking every now and then at the cost of used engines/ transmissions in case i wanted to swap to a lower mileage engine that is, if I ever ran into problems with my original. Nice to know the transmission is a direct swap. Glad you resolved your issue, I would have thought it was the transmission too. I'm very thankful I haven't encountered any major issues with my 2006 GS430 w/145K Miles. (knock on wood)

I changed mine, because the part number was different.

o0o, maybe I should have responded to this a little earlier than I did.
Sorry for not getting on this though..... I recently had a friend with the same issue, he would stop, then the car would jerk forward a bit, then stop again..... It turned out to be the brake's ECU. I told him to do check the ECU just because I figured it was glitched, He took it to the dealer, the dealer took the brake's ECU from another car and swapped it onto his car and it was gone. Bought a new ECU and that was the end of his problems since, his car's now at 2xx,xxx miles w/ zero problems on it. It was passed onto his brother .
Hope this helps other future CL users out later on.
P.S. The dealer was stumped when they kept testing and gave up until I told him what it might have been haha!
