Default Having issues

I have a 98 gs400 motor went due to a defective new timing tensioner At 280k. So I went to Jersey to pick up a motor and trans at jdm engine Corp for 1325 pretty good deal. my friend and I are installing the jdm motor ran into a few problems had to change out the headers, motor mount brackets but not the motor mounts itself because they was no good. So after we change them out we put the motor and trans in the car ran into another problem the transmission aluminum bracket that bolts up to the transmission mount and the shift linkage won't line up at all. I research and research people say it's a direct fit, one guy on the forum did the swap also and didn't have a problem I can't figure out why I'm having so much problems. If anyone can help me figure this problem I appreciate it. I know it has to be something stupid.

I'll double check but I think I'm a go ahead and get the motor mounts because the mounts from Japan are different my stock one has 2 screws to bolt up to and the ones from Japan hasome one screw and a nub
