You're not going to be able to use the Factory Amp ..... if you do a search you'll find that it doesn't accept the industry standard line-out levels. Right now I am powering the four door speakers directly from my D3 headunit ... the eD sub is running bridged mono from a Soundstream amp.
I bought two harnesses 1) to make a patch harness to power the headunit and a seperate 1987+ to plug into the speakers at the factory amp connection.
Here's how I wired it up:
To hardwire to the factory harness (2001 Pioneer Harness)
Blue/Yellow stripe (battery (always HOT))
Gray ACC (switched)
White/ Black Stripe (Ground)
Light Green (Illumination)
To patch the speakers use a 1987+ up Toyota Harness (Metra 70-1761)

The way I pulled it off was to extend a Toyota harness to the factory amp and rearranging the pins within the harness. The factory amp is no longer used and I have no sub at this time. Also the power is connected from the rear of the stereo using another Toyota harness for just one wire. Ground is bolted to the metal chassis.
This is the best of what I can remember from a year and a half ago.
