Spare key use affects theft deterrent system??

Spare key use affects theft deterrent system??
Thanks in advance for any help I receive!!! (This is my first lexus and I am not very knowledgable )
Long version:
My master key broke a couple months ago when I turned it in the ignition. Thankfully there was enough plastic left on the key to get it out of the ignition, however the complete chip is separate from the key. So I decided it wasn't that big of a deal--I'll just use the spare key until I get around to buying a new key.
Well fast foward to last week. I used the spare key in an attempt to open the trunk (which I know now that it cannot open the trunk). Immediately afterwards, the car barely started and I just drove it a few feet into the garage. The next morning it does not start at all. Turns over, but acted like there just wasn't enough spark.
Figured the battery may be bad--took it to Autozone to have it checked and re-charged, bought new posts, come back. Still doesn't start. Starting checking fuses and plugs--everything seemed to be working correctly.
For some reason, I decided to put the broken key back together in an attempt to start it, which it does start after giving it some gas. I turn it off and start it with the spare key, which it starts but only runs for maybe 2-3 minutes max and was idling under 1000.
Short version:
So my question is....will using the spare key on the trunk possibly reset the computer/activate the engine immobilsing system??
Any other ideas??
