Yes, they're interchangeable. I have 98-00 mirrors on my 01 GS430. Everything is plug and play.
HOWEVER, if you're checking to see if the housings are similar (to change to LED covers, for example), then no, they're not. The 98-00 are two-piece and the 01+ is a single piece (or vice-versa).
