Can you report a detailed list of what is classified as a rebuild to them? I'm assuming you can't do it yourself. Actually $2300 sounds cheap to me for a rebuilt engine.

When I was looking to get a rebuilt motor it was close to $6K and that was just the shop giving me a rebuilt block and heads.

Your bill to me sounds like some pretty extensive maintenance, not a rebuild.

I agree. I think your car just needs a little TLC. Some gaskets, seals, timing belt, water pump and a good scrubbing is all a 1mz-fe ever needs.

I would get a low mile used engine before I had one rebuilt, I work for Toyota and use to build engines at work, the tolerances they use at the factory are unbelievable , select fit bearings, pistons and piston pins . It would be hard to rebuild a Toyota / Lexus engine to the same standard, where are you going to find select fit bearing ? With that said unless your engine has been abused it should go another 100,000 miles .
