I have a 2006 GS300 and while I told myself I would avoid this year like a plague, I ended up getting it because of the condition, history, and the one previous owner. The engine had the recall done, and the transmission issues I think have more to do with the "lifetime fluid" than the unit itself. The weird thing I found when I was looking for a GS was that a vast majority of them, especially the earlier 2006-2007 ones, are beat to hell, have gone through a few owners, and have little to no service records, the total opposite of most Lexus (exception being the IS). So a lot of people buy second hand ones that haven't been taken care of, and complain when they break.
Since buying the thing I've changed all the fluids (including transmission and differentials), added a catch can, sprayed the underneath with fluid film and its been good. As for the squeaks and rattles, I didn't have any when I got it, and I made sure I wouldn't by getting a fabric material and cutting and placing it in areas where the noise could come from. I'm not saying the car is bullet proof, but it isn't nearly as bad as people make it out to be, especially the 2006.
