i have the Lexus cargo tray for my CT, but i do use the canvasback in our mercedes. it's a great product and very versatile, especially if you frequently raise/lower seats.
in any case, if you have the CT premium, it looks like the optional side pieces for the cargo area do include the cutout for the subwoofer. this picture is from their site:
