Yes, there is not enough clearance between the top of the box to clear the stock sub. But if your installing new subs, then there is no reason to leave the old one, its just a few screws...

I actually thought about doing this a long time ago, but from what I learned is that it will sound distorted as one sub will not hit as low as the other. And will throw off what the music is intended to sound like.
I assume you already have this sub because eclipse is gone/going out of business...incase you haven't purchased it yet, the New Alpine Type R is in the same price range, and has much better reviews. I believe it was rated the best sub in it's price range.
